Actually, I think the quickest and easiest solution is for you to just start teaching yourself to read note durations better. Once you can read them smoothly, you'll be able to notate them smoothly without too much fuss. There are lots of resources online for learning this, and then, it's just a question of practice. You can make yourself a bunch of flashcards with different note lengths marked on them, shuffle them, lay them all out on the floor and try to tap each one according to the rhythm they lay out, or count out the rhythm, or tap a piano to the rhythm… I bet there are some websites that will help you practice this too. It won't take you too long, I promise! Much faster than trying to write software that lets you ignore this fundamental part of music making, or finding a way to work around it with the software that's available.
